yes, like that. Can you verify that the ownership of the files in a
particular directory under /home/.sites etc..etc belong to a particular site
and user?
 
Usually, or at least in my experience, the file system is correct and BQ is
wrong. I have never seen the opposite.  My theory is that if you have the
proper ownership for a particular path under /home/.sites  then the next
time you delete the aquota.user and aquota.group and you run checkquota
-cvug again based on the ownership of the files the proper amount will be
reported to each group and user, then you should be able to assign or alter
the quota values with setquota -u etc.
 
Give it the try and let me know.

Paul, do you mean by doing something like this?
 
quotaoff
rm /home/aquota.user
rm /home/aquota.group
quotaon -a
checkquota -vug
 
I did something like this earlier and I was pretty sure it complained the
quota files were missing and never created anything. I had to do checkquota
-cvug or something like that. 
 
Then I rebooted and my quotas returned but all had unlimited quota.

Jim, if you stop quota, delete the quota files and let the system create new
quotas with the -vug option it should be created back again.

In trying to fix a quota issue I was having I did not backup my user quota
nd group quota files. So now those files were recreated and they know
nothing about the individual user quotas and group quotas setup in the
bluequartz system. 
 
Is there a way to sync up the two?
