I use two solutions:

Raqbackup (whole sites)
Arkeia (individual files)

This way if a user deletes a single file, I can easily put it back with Arkeia's gui tool.
Arkeia is not free, though. I was curious about Amanda. Its open source. 
Anybody ever try Amanda?
