Try adding:

AddHandler cgi-wrapper .cgi
#or (whichever is not working)
AddHandler cgi-wrapper .pl

to the
/etc/httpd/conf/vhosts/sitexx.include
of that site.
e.g.
pico -w /etc/httpd/conf/vhosts/site1.include

Then

/etc/rc.d/init.d/httpd restart
