Colin,

  Hmmm, maybe I am reading your message differently than Bruce, but yes, you 
can run both primary and secondary services on the same BIND server.  I do 
not believe the current GUI supports it, but bind itself does (I currently 
run quite a few domains - both primary and secondary - on the same servers).  
To do this you would probably have to manually edit your named.conf and 
associated pri and sec files (primary and secondary domains) but I do not see 
why it would not work from a technical (bind) point of view.

A "server" listens to port 53 for requests.  The requests it answers are based 
on the named.conf file which dictates which domains are "primary" and which 
are "secondary" domains for its name service.  You might be able to do some 
tweaking with an "include" file for the named.conf and use the GUI for 
primary domains and manually edit/maintain the secondaries, but have not 
looked that far yet...
