2. depending how you reboot the box but maybe you don't have to care it.
I think your question points to the important issue but it also shows
you don't familiar with Linux fashion too. And current BlueQuartz is not
for Linux newbie. Users will be required technical skill of Linux
actually.
So I recommend to you do not try BlueQuartz, not now. In the future,
you may see the version which succeed to fully cover up the Linux
based technical issue.
(or please separate your question to choose the asking contact,
this list is dedicated to about BlueQuartz issue, not generic Linux
issue.)

P.S. to all,
I think people who does not know much about Linux
is the main target of BlueQuartz because the goal is the
appliance and GUI covers up the Linux layer.
These types of users are expected to join this list gradually.
It also shows BlueQuartz is being popular gradually.
