Ok, lets assume your domain name is "company.com". You probably named your 
server "www.company.com" in "System Settings" / "TCP/IP". Now do this to 
resolve the issue:

Rename the box to "ns1.company.com" in "System Settings" / "TCP/IP". Then 
create a virtual site named "www.company.com". 

On the 3.5 Install CD the primary site is used for previews of sites with 
inactive DNS, that's why it's pages are served out of /var/www/
